La Yamato ha finalmente ottenuto il Cosmo Reverse System, ma durante il viaggio di ritorno verso la Terra, viene attaccata da una flotta di Gatlantis, comandata da un ex-pirata, il perfido Dolam Dagam. L'intervento di una "strega" che cattura l'equipaggio di Garmillas e della Yamato sembra stravolgere le sorti della battaglia... Kodai e la squadra di sbarco si trovano così prigionieri in un albergo che, misteriosamente, ricalca in tutto e per tutto una struttura a loro famigliare. I terrestri si troveranno così a coesistere con i garmillassiani, tecnicamente loro nemici. Quali esiti avrà la convivenza? E che cosa sta tramando, nel frattempo, la flotta di Gatlantis?

The anime's story is set in the year 2202, three years after the Yamato's return from the planet Iscandar. The people of Earth restored their planet with the Cosmo Reverse System, and they signed a peace treaty with Garmillas. In addition to reconstruction, Earth developed a new defense fleet that includes the state-of-the-art battleship Andromeda. The Earth goes down a path of military expansion, despite Starsha Iscandar's wishes. The Yamato helps accomplish this so-called peace, but it comes at the price of many invaluable sacrifices. The goddess Teresa, who prays for tranquility in space, calls the Yamato to a new voyage. The threat of Gatlantis is sweeping over the universe and approaching Earth.

But in order to fullfil the mission, the Yamato must go through battles against the SUS Empire, who intend to spoil humanity's hopes of finding a new place to live in and turn Earth into energy for their own selfish needs.

Ma per recuperare il dispositivo è necessario recarsi sul pianeta Iscandar, un viaggio di 296.000 anni luce da compiere in 363 giorni affrontando l'intera flotta di Gamilas. L'ultima speranza della Terra è affidata alla corazzata spaziale Yamato e al suo giovane equipaggio.
